I've had that happen too, in FS9. In my situation, it was at an airport where I had installed scenery (KHSV). The shaking was more like a magnitude
10 earthquake, with planes literally being thrown into the air, including AI planes parked nearby. All I had to do to set it off was to load a scenario where I had previously saved a flight at that airport. I never did figure out the cause, but it did seem to be associated with the order I had installed the scenery. Eventually, I ended up de-installing FS9 entirely, and I was very careful about the way in re-installed the scenery. I hasn't recurred since then.
You could just try creating a new flight at the airport, but that didn't work in my case.
