Usty: I unpluged and pluged back in. I even rebooted, still no go.
Muffin: It turns out that the Joystick was disabled, which never happens, but here is what transpired from the best I could tell.
When we play Battlefield, the Yoke causes some problems when flying Choppers, so I disconnect it. I always make sure it's connected before starting FS2004, but this time since I installed FsPassenger, I just wanted to see what the options were. I guess because the Yoke wasn't conencted, FS disabled the Joystick. It should have enabled it the next time it started with the Yoke plugged in, but it didn't.
Once enabled, it's working fine. Anyway, it's fixed.
