How does one know how long will the flight take? Well, captain... earn your wages! What are we paying you for?! 
Simple: create a flightplan in FSNavigator. It will show you everything: fuel spent, mileage, flight time....
Next: open ActiveSky or some other weather related program, enter that flightplan and it will download the real weather for the whole length
of the trip. See if you have a tailwind or headwind and adjust accordingly. That's it.
In one of the former threads Dan has explained the tolerance for being too late/too soon is up to 10 minutes per hour of flight!
