I was thinking , is it possible that the flight log at the end of a flight doesn't mention that you have disabled a penalty ? now I had to disable
the penalty for over running the runway because I have problems with an add-on airport and also a default airport. and this is so like ...

Well: as the fact you have disabled a penalty is only mentioned in your very own personal log stored on your very own personal PC, the only person who
will know is yourself, right?

(Standard) uploaded flight results give no indication of disabled penalties.
