i recieved this error when i landed at PHNL:

i don't use any addoon scenery for that airport just stock FS9 scenery??

I suppose its possible there are errors in the default scenery too. Probably not as many as with addon stuff.

are all the runways in an external file to FSPax?

There is no runway info within FsPax itself.
2 ways to solve your problem:
a) Disable the penalty
b) Edit the AFCAD for that airport
